Which approach makes sense depends entirely on how many invoices you're signing and whether the process needs to be automated.
For businesses issuing a handful of invoices a day, signing each one in a PDF reader with your own DSC works fine.
For businesses generating many invoices via ERP or billing software, a Document Signer certificate lets signing happen automatically.
If you're just signing individual invoice PDFs, the process is the same as signing any other PDF.
Generate the invoice PDF from your billing software or template.
Use Tools > Certificates > Digitally Sign, same as any document.
Choose your certificate from the connected USB token, enter your PIN, and sign.
The signed PDF can now be emailed or uploaded wherever required.

For company/LLP GST-related filings, yes, a Class 3 Signing DSC is required. For invoices themselves, whether a signature is required depends on your specific compliance needs and the recipient's requirements.
